I have an affiliate based startup called BigGofer.com. Although I wouldn't say I am an expert in affiliate marketing I may be able to help.
Might be worth checking out Skimlinks for the lost affiliate revenue. They have solved that well. Also Sovrn Commerce might be one to take a look at too.
